    AbstractStudies on protein unfolding rates are limited and challenging due to the complexity of unfolding mechanism and the larger dynamic range of the experimental data. Though attempts have been made to predict unfolding rates using protein sequence-structure information there is no available method for predicting the unfolding rates of proteins upon specific point mutations. In this work, we have systematically analyzed a set of 790 single mutants and developed a robust method for predicting protein unfolding rates upon mutations (Δlnku) in two-state proteins by combining amino acid properties and knowledge-based classification of mutants with multiple linear regression technique. We obtain a mean absolute error (MAE) of 0.79/s and a Pearson correlation coefficient (PCC) of 0.71 between predicted unfolding rates and experimental observations using jack-knife test. We have developed a web server for predicting protein unfolding rates upon mutation and it is freely available athttp://ift.tt/1TN38J2. Prominent features that determine unfolding kinetics as well as plausible reasons for the observed outliers are also discussed.

    The main objective of our study was to assess density and diversity of rhizosphere (R) and endophytic (E) microorganisms associated with the halophyte S. europaea. Microorganisms were isolated from two saline sites (S1: 55dSm−1, anthropogenic origin; S2: 112dSm−1, natural salinity) located in central Poland and compared with microbial populations in the soil (S) using culture-independent (phospholipid fatty acids analysis, PLFA) and culture-dependent techniques. The endophytic and rhizosphere bacteria were identified and screened for nifH and acdS genes, and their metabolic properties were assessed. Strains with the potential to promote plant growth were selected for further study. PLFA analysis revealed that Gram-negative bacteria were dominant at both saline test sites; the total microbial biomass depended on the site (S1<S2) and the zone of isolation (R>E>S). In contrast, culture-dependent techniques revealed that Gram-positive bacteria (Actinobacteria and Firmicutes) were dominant (S1: E-77.3%, R-86.3% and S2: E-59.1%, R-87.5%). Proteobacteria were observed in the rhizosphere at the lowest frequency (S1: 13.7% and S2: 12.5%). Greater salinity decreased the range and specificity of metabolic activity among the endophytes. These conditions also resulted in a broader spectrum of metabolic abilities in rhizobacteria; however, these metabolic processes were present at lower levels.

    Penicillium digitatum is the causative agent of green mold decay on citrus fruit. The cAMP-mediated signaling pathway plays an important role in the transduction of extracellular signals and has been shown to regulate a wide range of developmental processes and pathogenicity in fungal pathogens. We cloned and characterized a Pdac1 gene of P. digitatum, which encodes a polypeptide similar to fungal adenylyl cyclases. Using a loss-of-function mutation in the Pdac1 gene we demonstrated a critical requirement for hyphal growth and conidial germination. Deletion of Pdac1 resulted in decreased accumulation of cAMP and down-regulation of genes encoding a G protein α subunit, both catalytic and regulatory subunits of PKA, and two transcriptional regulators StuA and Som1. Fungal mutants lacking Pdac1 produced abundant conidia, which failed to germinate effectively and displayed an elevated sensitivity to heat treatment. Pdac1 mutant failed to utilize carbohydrates effectively and thus displayed severe growth retardation on rich and synthetic media. Slow growth seen in the Pdac1 mutants could be due to a defect in nutrient sensing and acquisition. Quantitative RT-PCR analysis revealed that Pdac1 was primarily expressed at the early stage of infection. Fungal pathogenicity assayed on citrus fruit revealed that P. digitatum strains impaired for Pdac1 delayed lesion formation. Our results highlight important regulatory roles of adenylyl cyclase-mediated cAMP production in P. digitatum and provide insights into the critical role of cAMP in fungal growth, development and virulence.

  • Impact of Age at Diagnosis and Hypothalamic Involvement on Body Mass Index Z-Score Change in Pediatric Brain Tumor Survivors2016-06-03 14:40:54 PM
    Background: Obesity risk is increased for pediatric central nervous system tumor survivors. Hypothalamic involvement (HI) by tumor or treatment increases the risk. In healthy children, body mass index (BMI) normally declines until adiposity rebound (AR). We hypothesized that HI and diagnosis before AR would lead to increased BMI at follow-up. Methods: A chart review of 114 brain tumor survivors diagnosed between 2001-2011 at the Children’s Hospital of Wisconsin extracted tumor location, treatment and BMI z-scores at diagnosis and 2-year follow-up. Children were categorized based on age at diagnosis relative to AR and presence/absence of HI.Results: Children diagnosed pre-AR and post-AR with HI had higher BMI z-scores at 2-year follow-up (pre-AR: 1.6, post-AR: 1.3) than at diagnosis (0.5, 0.6). All groups without HI showed no increase in BMI z-score from diagnosis to 2-year follow-up (pre-AR: 0.7-0.6, during AR: 0.7-0.8, post-AR: 0.7-0.8). The pre-AR and during-AR cohorts with HI had a higher BMI z-score at 2-year follow-up relative to those without HI, while the post-AR group did not. Conclusion: Except for the post-AR group, patients with HI have increased BMI at 2 years after diagnosis compared to those without HI. Diagnosis pre-AR is associated with greater follow-up BMI z-score.

    Exposure to endocrine disruptors varies geographically and temporally. Environmental levels of persistent organic pollutants have decreased after international regulation, whereas potential exposure to thousands of new chemicals has increased. The adverse effects of endocrine disruptors depend on susceptibility and timing of the exposure. Fetal and childhood exposures are often most harmful because of organizational and programming effects. In this review, we use the exposure to persistent organic pollutants such as polybrominated diphenyl ethers, dioxins and dioxin-like polychlorinated biphenyls and differences in the incidence of reproductive disorders between Denmark and Finland as an example to highlight how exposure variation and variation in genetic susceptibility may influence the strength of the association between the exposure to endocrine disruptors and adverse effects. Understanding the causes and implications of interindividual differences in susceptibility to endocrine disruptors is crucial for the protection of normal development.

    Singing has long been used as a technique to enhance and reeducate temporal aspects of articulation in speech disorders. In the present study, differences in temporal structure of sung versus spoken speech were investigated in stuttering. In particular, the question was examined if singing helps to reduce VOT variability of voiceless plosives, which would indicate enhanced temporal coordination of oral and laryngeal processes. Eight German adolescents who stutter and eight typically fluent peers repeatedly spoke and sang a simple German congratulation formula in which a disyllabic target word (e.g.,/’ki:ta/) was repeated five times. Every trial, the first syllable of the word was varied starting equally often with one of the three voiceless German stops/p/,/t/,/k/. Acoustic analyses showed that mean VOT and stop gap duration reduced during singing compared to speaking while mean vowel and utterance duration was prolonged in singing in both groups. Importantly, adolescents who stutter significantly reduced VOT variability (measured as the Coefficient of Variation) during sung productions compared to speaking in word-initial stressed positions while the control group showed a slight increase in VOT variability. However, in unstressed syllables, VOT variability increased in both adolescents who do and do not stutter from speech to song. In addition, vowel and utterance durational variability decreased in both groups, yet, adolescents who stutter were still more variable in utterance variability independent of the form of vocalization. These findings shed new light on how singing alters temporal structure and in particular, the coordination of laryngeal-oral timing in stuttering. Future perspectives for investigating how rhythmic aspects could aid the management of fluent speech in stuttering are discussed.Learning outcomesReaders will be able to describe 1) current perspectives on singing and its effects on articulation and fluency in stuttering and 2) acoustic parameters such as VOT variability which indicate the efficiency of control and coordination of laryngeal-oral movements. They will understand and be able to discuss 3) how singing reduces temporal variability in the productions of adolescents who do and do not stutter and 4) how this is linked to altered articulatory patterns in singing as well as to its rhythmic structure.

    Summary

    Background

    In reconstructive surgery for microtia during childhood, costal cartilage is used for pinna formation. Postoperative pain in the region from which the costal cartilage is taken is severe and delays recovery after surgery. We evaluated prospectively whether continuous wound infiltration (CWI) of a local anesthetic (LA) reduces pain and enables rapid recovery compared with a single intercostal nerve block (ICNB).

    Method

    Forty-eight patients were randomly divided into two groups. In Group I, a single ICNB with 10 ml of 0.75% ropivacaine was performed at the end of surgery. In Group C, a catheter was inserted into the space between the abdominal external oblique muscle and the rectus abdominis muscle, and a 0.4 ml/kg bolus of 0.2% ropivacaine was given, followed by continuous infusion of 2-4 ml/h for 48 h. Postoperative pain intensity evaluated using the Face Scale, dose of supplemental analgesics, and time until mobilization were evaluated. In Group C, the plasma concentrations of ropivacaine were analyzed.

    Results

    The pain intensity at rest was significantly lower in Group C than in Group I, but the values during coughing were comparable. The number of patients receiving a supplemental analgesic and the median number of doses were significantly larger in Group I than in Group C (P=0.029, P=0.0007, respectively). The plasma concentrations of ropivacaine were within the safe range over 48 h. The times until mobilization were comparable.

    Conclusion

    CWI of 0.2% ropivacaine is a better and safe technique for postoperative pain management after costal cartilage graft harvest in children.

    Designing a targeted and versatile photothermal agent for the integration of precise diagnosis and effective photothermal treatment of tumors is desirable but remains a great challenge. In this study, folic acid ligand conjugated lipid-coated polyaniline hybrid nanoparticles (FA–Lipid–PANI NPs) were successfully fabricated by a distinctive technology. The obtained hybrid FA–Lipid–PANI NPs with small size exhibited not only significant photoacoustic (PA) imaging signals, but also a remarkable photothermal effect for tumor treatment. With PA imaging and photothermal therapy (PTT), the tumor could be accurately positioned and thoroughly eradicated in vivo after intravenous injection of FA–Lipid–PANI NPs. These multifunctional nanoparticles could play an important role in simultaneously facilitating imaging and PTT to achieve better therapeutic efficacy.

  • Detection of cell surface calreticulin as a potential cancer biomarker using near-infrared emitting gold nanoclusters2016-06-03 14:35:40 PM
    Calreticulin (CRT) is a cytoplasmic calcium-binding protein. The aim of this study was to investigate CRT presence in cancer with the use of fluorescent gold nanoclusters (AuNCs) and to explore AuNC synthesis using mercaptosuccinic acid (MSA) as a coating agent. MSA-coated AuNCs conferred well-dispersed, bio-stable, water-soluble nanoparticles with bioconjugation capacity and 800–850 nm fluorescence after broad-band excitation. Cell-viability assay revealed good AuNC tolerability. A native CRT amino-terminus corresponding peptide sequence was synthesised and used to generate rabbit site-specific antibodies. Target specificity was demonstrated with antibody blocking in colorectal and breast cancer cell models; human umbilical vein endothelial cells served as controls. We demonstrated a novel route of AuNC/MSA manufacture and CRT presence on colonic and breast cancerous cell surface. AuNCs served as fluorescent bio-probes specifically recognising surface-bound CRT.     This data article refers to the paper “Towards green analysis of virgin olive oil phenolic compounds: extraction by a natural deep eutectic solvent and direct spectrophotometric detection” [1]. A deep eutectic solvent (DES) based on lactic acid and glucose was used as green solvent for phenolic compounds. Eight standard phenolic compounds were solubilized in the DES. Then, a set of extra virgin olive oil (EVOO) samples (n=65) were submitted to liquid-liquid extraction by the DES. The standard solutions and the extracts were analyzed by UV spectrophotometry. This article reports the spectral data of both the standard solutions and the 65 extracts, as well as the total phenolic content of the corresponding oils, assessed by the Folin-Ciocalteu assay.

    Perfusion decellularization of cadaveric hearts removes cells and generates a cell-free extracellular matrix scaffold containing acellular vascular conduits, which are theoretically sufficient to perfuse and support tissue-engineered heart constructs. This article contains additional data of our experience decellularizing and testing structural integrity and composition of a large series of human hearts, “Acellular human heart matrix: a critical step toward whole heat grafts” (Sanchez et al., 2015) [1]. Here we provide the information about the heart decellularization technique, the valve competence evaluation of the decellularized scaffolds, the integrity evaluation of epicardial and myocardial coronary circulation, the pressure volume measurements, the primers used to assess cardiac muscle gene expression and, the characteristics of donors, donor hearts, scaffolds and perfusion decellularization process.
